The SNP markers for Pacific abalone (Haliotis discus hannai) are currently limited as the ESTs which are the main sequence resource for this species are limited. Here we report 49 novel SNP markers developed from the genome dataset of Pacific abalone, and successfully applied these SNPs in the genetic diversity analysis of three Pacific abalone populations from Qingdao (QD), Dalian (DL) and Rongcheng (RC) in China. The average observed/expected heterozygosities (Ho/He) of QD, DL and RC population were 0.356/0.345, 0.347/0.338 and 0.318/0.309, respectively. Only one locus in QD population showed significant departure from Hardy-Weinberg equilibrium after Bonferroni correction. Overall, RC population had a lower genetic diversity and a significant genetic differentiation from QD and DL population. This is the largest set of SNP markers developed in Pacific abalone by far, and would be useful in further population genetics, selection breeding and conservation studies for this species.
