A total of 217 F-5 lines derived from the cross between CSR10 (salt tolerant, indica) and Taraori Basmati (HBC19), were evaluated for variation in agronomic and Basmati grain quality traits. Agronomical and grain quality data on CSR 10 x HBC 19 F-5 population showed that this population have ample variation for yield and quality traits. In Asian rice aroma is one of the most valuable trait and 2-acetyl-1-pyrroline is the main agent in Basmati rice. Fragrance can measured by sensory or chemical method, but these have their disadvantage. To overcome these disadvantages simple sequence repeats (SSR) have identified. A total of 54 randomly selected F-(5) plants were subjected to SSR marker analysis. Per cent homozygosity varied from 72 to 90.7 % with an average of 84.5%. Deviation of observed frequency to mendelian ratio may be due to segregating distortion which can seriously affected the QTL mapping results. At two loci RM 210 and RM 284; 18.5% of F-5 plants showed the presence of new or recombinant alleles different from those present in either of the two parental rice varieties.
